shouldn’t it be nashville pu> JD pedal> tone deq> fishman loudbox. ?? or does the pre amp go before the JD pedal?

First of all, the JD Aura pedal has nothing to do with the Fishman Aura Spectrum - so I'm guessing we're just talking about the JD pedal.
As written above by Lounge aka Brooks, the JD pedal always goes first in the chain after coming out of the guitar.
If you've never seen it, here is a video from around five years ago with Jerry showing the setup. This is his simple "run and gun" board, his regular setup has a lot more going on.
As the others noted, put the Tone Deq 2nd last in your chain, before going into an amp (your Loudbox) or directly into the PA system.
Generally, a setup goes like so:
Pickup -> Aura Pedal -> Effects -> EQ / DI
The Tone Deq essentially can act as some effects + EQ + DI all in one box. I haven't used it so I can't speak to the quality of it's effects, but a little reverb and maybe delay is pretty much all you should ever need for dobro unless you plan on getting pretty psychedelic. A good soundman will handle the EQ for me with what they have on board their PA these days, anyways.
